When two players want to play hotseat senarios, can they both be on the same side as alies? Because my cousin and I tried that, and I can't figure out what or how I'm supposed to do this. Any help?

Unless the scenario is designed with allied positions you cannot. However, it is not hard to set up allied conditions for a map. Most FFA (free for all) type multiplayer maps can readily be changed for team play.
Open the map in the editor. Click on View-->Map properties-->Teams and set up whatever you and your cousin want to team up with.
The maps that come with the game are unfortunately packed so you can't use them like this but you can do this with fan made maps that you have downloaded.
