IMO, the best one has to be LoZ: A Link to the Past (even though Ocarina of Time came close). That game was a masterpiece, especially considering what they had to work with at the time.
P.S: I've read that there were some LoZ games released in Japan only...but here I'm only polling the ones that made it to the rest of the world.

Funny that you ask this just as I am trying to complete part I & II.
Came to last dungeon but saved in a strange place and couldn't die or get out of there so had to reload my latest quicksave in dungeon 6(!) AAARRGH!
But I can't vote since I haven't played part III much, didn't really like the N64 version and Twilight Princess will probably own so much so I can't vote til I've played it.

The original Zelda mostly because of the second Quest that turned out to be the real meat game. Invisible doors, hidden temple entrances that needed the use of the Power Bracelet {an optional item in the first Quest} and much, much tougher enemies.
I also like the fact that the first 5 dungeons were shaped in the letters Z,E,L,D and A. Just not spelled right.
