Has the archer just shot down the last standing unit or is this a real bug?

Yes, it's a real bug. The battle didn't end, and the enemy hero kept casting Magic Fist on my remaining archers and footmen until he won.

I ran into the same problem when a group of master gremlins ressed a stack of golems that never reappeared on the battlefield. Fortunately I had firewall, so I just cast that on the location where the troops had died and it eventually destroyed the phantom troops.
